I think it depends on the eReader, but mine creates a txt file with all highlighted sections. I assume others behave similarly and store annotations outside the actual epub file.

I doubt there is one since that would feel rather clumsy. If it is about editing the epub in general, you might like calibre. It is open source software intended for library management but comes with an epub editor.

You could try out mediawiki (that's the software Wikipedia is running on) on a local docket container on your machine to see if it actually is what you want or if you would prefer a simpler wiki software. Depending on how often you need it, you could self host on a raspberry pi in your home and make it accessible to your group through dyndns.

Not KDE but might be similar: For the MATE desktop it is mate-screensaver-command --inhibit. I would expect something similar for KDE.
