Don't you think parasites would be the first to go when their hosts become scarce?
It really depends. Some organisms can hibernate or go dormant some other way, they may just be very resilient. Bacteria can turn into endospores, aren't they akin to parasites?
That's true, maybe they were in a kind of stasis like tardigrades and would never have woken up if not for Khan's disturbance
